I am comparing two itineraries and one of them connects through Haneda with a longer stop.

The appeal is fast airport-to-city access plus great food even on short stops. The hesitation is cutting the timing too close.

Would you intentionally route through Tokyo if the total trip time was a bit longer but the layover quality looked much better?

I would absolutely choose HND on purpose if the airport quality meaningfully lowers the chance of a chaotic connection day.

The best itinerary is not always the shortest one. Sometimes the calmer hub is worth far more than the saved hour on paper.

That said, if cutting the timing too close is tied to the season or the exact bank of flights you are using, I would model that before committing.
